Here, we used single molecule FRET to uncover three dynamically interconverting conformations appearing along the transcription process: two distinct undocked states and one pseudoknotted docked state. We find that the fluoride anion specifically snap-locks the magnesium-induced, dynamically docked state. The long-range, nesting, single base pair A40-U48 acts as the main linchpin, rather than the multiple base pairs comprising the pseudoknot. We observe that the proximally paused RNA polymerase further fine-tunes the free energy to promote riboswitch docking. Finally, we show that fluoride binding at short transcript lengths is an early step toward partitioning folding into the docked conformation. These results reveal how the anionic fluoride ion cooperates with the magnesium-associated RNA to govern regulation of downstream genes needed for fluoride detoxification of the cell.\n <\/jats:p>","DOI":"10.1038\/s41467-021-27827-y","type":"journal-article","created":{"date-parts":[[2022,1,11]],"date-time":"2022-01-11T06:02:51Z","timestamp":1641880971000},"update-policy":"https:\/\/doi.org\/10.1007\/springer_crossmark_policy","source":"Crossref","is-referenced-by-count":44,"title":["An anionic ligand snap-locks a long-range interaction in a magnesium-folded riboswitch"],"prefix":"10.1038","volume":"13","author":[{"ORCID":"https:\/\/orcid.org\/0000-0002-9652-3388","authenticated-orcid":false,"given":"Rajeev","family":"Yadav","sequence":"first","affiliation":[]},{"ORCID":"https:\/\/orcid.org\/0000-0002-6357-2749","authenticated-orcid":false,"given":"Julia R.","family":"Widom","sequence":"additional","affiliation":[]},{"ORCID":"https:\/\/orcid.org\/0000-0003-4473-6194","authenticated-orcid":false,"given":"Adrien","family":"Chauvier","sequence":"additional","affiliation":[]},{"ORCID":"https:\/\/orcid.org\/0000-0002-7301-1275","authenticated-orcid":false,"given":"Nils G.","family":"Walter","sequence":"additional","affiliation":[]}],"member":"297","published-online":{"date-parts":[[2022,1,11]]},"reference":[{"key":"27827_CR1","doi-asserted-by":"publisher","first-page":"361","DOI":"10.1146\/annurev-micro-091014-104306","volume":"70","author":"AV Sherwood","year":"2016","unstructured":"Sherwood, A.
