We developed a rapid molecular beacon real-time PCR (MB-PCR) assay for staphylococcal cassette chromosome\n            <jats:italic>mec<\/jats:italic>\n            (SCC\n            <jats:italic>mec<\/jats:italic>\n            ) typing. The design of this system is based on the established definition of SCC\n            <jats:italic>mec<\/jats:italic>\n            types, namely, the combination of the\n            <jats:italic>mec<\/jats:italic>\n            class complex with the\n            <jats:italic>ccr<\/jats:italic>\n            allotype. The assay consists of two multiplex panels, the combination of which results in two targets (\n            <jats:italic>mec<\/jats:italic>\n            class\n            <jats:italic>, ccr<\/jats:italic>\n            ) for each SCC\n            <jats:italic>mec<\/jats:italic>\n            type. MB-PCR panel I targets\n            <jats:italic>mecA<\/jats:italic>\n            ,\n            <jats:italic>ccrB2<\/jats:italic>\n            ,\n            <jats:italic>mecI<\/jats:italic>\n            , and the \u0394\n            <jats:italic>mecR1-<\/jats:italic>\n            IS\n            <jats:italic>1272<\/jats:italic>\n            junction (\n            <jats:italic>mec<\/jats:italic>\n            class B); it can definitively identify SCC\n            <jats:italic>mec<\/jats:italic>\n            types II and IV. MB-PCR panel II detects\n            <jats:italic>ccrC<\/jats:italic>\n            ,\n            <jats:italic>ccrB1<\/jats:italic>\n            ,\n            <jats:italic>ccrB3<\/jats:italic>\n            ,\n            <jats:italic>ccrB4<\/jats:italic>\n            , and the \u0394\n            <jats:italic>mecR1-<\/jats:italic>\n            IS\n            <jats:italic>431<\/jats:italic>\n            junction (\n            <jats:italic>mec<\/jats:italic>\n            class C2) and is therefore capable of identifying SCC\n            <jats:italic>mec<\/jats:italic>\n            types I, III, V, and VI in combination with panel I. The method can also detect the recently described novel SCC\n            <jats:italic>mec<\/jats:italic>\n            type VIII (\n            <jats:italic>ccrAB4<\/jats:italic>\n            with\n            <jats:italic>mec<\/jats:italic>\n            class A). Our assay demonstrated 100% concordance when applied to 162 MRSA strains previously characterized by traditional SCC\n            <jats:italic>mec<\/jats:italic>\n            typing schemes. Four geographically and temporally diverse\n            <jats:italic>S. aureus<\/jats:italic>\n            collections were also successfully classified by our assay, along with 1,683 clinical isolates comprising both hospital- and community-associated MRSA and methicillin-susceptible\n            <jats:italic>S. aureus<\/jats:italic>\n            strains. As many as 96 isolates can be classified easily within 3 to 4 h, including DNA isolation, PCR cycling, and analysis. The assay is rapid, robust, sensitive, and cost-effective, allowing for high-throughput SCC\n            <jats:italic>mec<\/jats:italic>\n            typing of MRSA isolates.\n
