These tools rely on de novo assembly and\/or multiple alignments that can be computationally intensive for large datasets. With a large number of similar genomes in particular, e.g.<jats:italic>,<\/jats:italic> in surveillance and outbreak detection, assembling each genome can become a redundant and expensive step in the identification of genes potentially involved in a given clinical feature.<\/jats:p>\n<\/jats:sec><jats:sec>\n<jats:title>Results<\/jats:title>\n<jats:p>We have developed deltaRpkm, an R package that performs a rapid differential gene presence evaluation between two large groups of closely related genomes. Starting from a standard gene count table, deltaRpkm computes the RPKM per gene per sample, then the inter-group <jats:italic>\u03b4RPKM<\/jats:italic> values, the corresponding median <jats:italic>\u03b4RPKM<\/jats:italic> (<jats:italic>m<\/jats:italic>) for each gene and the global standard deviation value of <jats:italic>m<\/jats:italic> (<jats:italic>s<\/jats:italic><jats:sub><jats:italic>m<\/jats:italic><\/jats:sub>). Genes with <jats:italic>m<\/jats:italic>\u2009&gt;\u2009\u2009=\u20092\u2009\u2217\u2009<jats:italic>s<\/jats:italic><jats:sub><jats:italic>m<\/jats:italic><\/jats:sub> (standard deviation <jats:italic>s<\/jats:italic> of all the <jats:italic>m<\/jats:italic> values) are considered as \u201cdifferentially present\u201d in the reference genome group. Our simple yet effective method of differential RPKM has been successfully applied in a recent study published by our group (<jats:italic>N<\/jats:italic>\u00a0=\u2009225 genomes of <jats:italic>Listeria monocytogenes<\/jats:italic>) (Aguilar-Bultet et al.
