Interactions between clones can affect tumour evolution and hence disease progression and treatment outcome. Intra-tumoural pairs of mutations that are overrepresented in a co-occurring or clonally exclusive fashion over a cohort of patient samples may be suggestive of a synergistic effect between the different clones carrying these mutations. We therefore developed a novel statistical testing framework, called GeneAccord, to identify such gene pairs that are altered in distinct subclones of the same tumour. We analysed our framework for calibration and power. By comparing its performance to baseline methods, we demonstrate that to control type I errors, it is essential to account for the evolutionary dependencies among clones. In applying GeneAccord to the single-cell sequencing of a cohort of 123 acute myeloid leukaemia patients, we find 1 clonally co-occurring and 8 clonally exclusive gene pairs. The clonally exclusive pairs mostly involve genes of the key signalling pathways.<\/jats:p>","DOI":"10.1371\/journal.pcbi.1009036","type":"journal-article","created":{"date-parts":[[2021,12,15]],"date-time":"2021-12-15T18:38:29Z","timestamp":1639593509000},"page":"e1009036","update-policy":"https:\/\/doi.org\/10.1371\/journal.pcbi.corrections_policy","source":"Crossref","is-referenced-by-count":12,"title":["Statistical tests for intra-tumour clonal co-occurrence and exclusivity"],"prefix":"10.1371","volume":"17","author":[{"ORCID":"https:\/\/orcid.org\/0000-0001-5357-2705","authenticated-orcid":true,"given":"Jack","family":"Kuipers","sequence":"first","affiliation":[]},{"ORCID":"https:\/\/orcid.org\/0000-0001-7831-5115","authenticated-orcid":true,"given":"Ariane L.","family":"Moore","sequence":"additional","affiliation":[]},{"ORCID":"https:\/\/orcid.org\/0000-0002-6983-4615","authenticated-orcid":true,"given":"Katharina","family":"Jahn","sequence":"additional","affiliation":[]},{"ORCID":"https:\/\/orcid.org\/0000-0002-0087-2744","authenticated-orcid":true,"given":"Peter","family":"Schraml","sequence":"additional","affiliation":[]},{"given":"Feng","family":"Wang","sequence":"additional","affiliation":[]},{"ORCID":"https:\/\/orcid.org\/0000-0002-0407-1565","authenticated-orcid":true,"given":"Kiyomi","family":"Morita","sequence":"additional","affiliation":[]},{"given":"P.
