Here we articulate the need for formally clarifying the is-a and part-of relations in the FMA and similar ontology and terminology systems. We diagnose certain characteristic errors in the treatment of these relations and show how these errors can be avoided through adoption of the formalism we describe. We then illustrate how a consistently applied formal treatment of taxonomy and partonomy can support the alignment of ontologies.<\/jats:p>","DOI":"10.3233\/978-1-60750-949-3-444","type":"book-chapter","created":{"date-parts":[[2025,2,21]],"date-time":"2025-02-21T09:02:47Z","timestamp":1740128567000},"source":"Crossref","is-referenced-by-count":0,"title":["The Role of Foundational Relations in the Alignment of Biomedical Ontologies"],"prefix":"10.3233","author":[{"family":"Smith Barry","sequence":"additional","affiliation":[],"role":[{"role":"author","vocabulary":"crossref"}]},{"family":"Rosse Cornelius","sequence":"additional","affiliation":[],"role":[{"role":"author","vocabulary":"crossref"}]}],"member":"7437","container-title":["Studies in Health Technology and Informatics","MEDINFO 2004"],"original-title":[],"deposited":{"date-parts":[[2025,2,21]],"date-time":"2025-02-21T09:56:05Z","timestamp":1740131765000},"score":1,"resource":{"primary":{"URL":"https:\/\/www.medra.org\/servlet\/aliasResolver?alias=iospressISSNISBN&issn=0926-9630&volume=107&spage=444"}},"subtitle":[],"short-title":[],"issued":{"date-parts":[[2004]]},"references-count":0,"URL":"https:\/\/doi.org\/10.3233\/978-1-60750-949-3-444","relation":{},"ISSN":["0926-9630"],"issn-type":[{"value":"0926-9630","type":"print"}],"subject":[],"published":{"date-parts":[[2004]]}}}
