Principal graphs approximate the multivariate data by a graph injected into the data space with some constraints imposed on the node mapping. Here we present ElPiGraph, a scalable and robust method for constructing principal graphs. ElPiGraph exploits and further develops the concept of elastic energy, the topological graph grammar approach, and a gradient descent-like optimization of the graph topology. The method is able to withstand high levels of noise and is capable of approximating data point clouds via principal graph ensembles. This strategy can be used to estimate the statistical significance of complex data features and to summarize them into a single consensus principal graph. ElPiGraph deals efficiently with large datasets in various fields such as biology, where it can be used for example with single-cell transcriptomic or epigenomic datasets to infer gene expression dynamics and recover differentiation landscapes.<\/jats:p>","DOI":"10.3390\/e22030296","type":"journal-article","created":{"date-parts":[[2020,3,4]],"date-time":"2020-03-04T10:46:08Z","timestamp":1583318768000},"page":"296","update-policy":"https:\/\/doi.org\/10.3390\/mdpi_crossmark_policy","source":"Crossref","is-referenced-by-count":79,"title":["Robust and Scalable Learning of Complex Intrinsic Dataset Geometry via ElPiGraph"],"prefix":"10.3390","volume":"22","author":[{"ORCID":"https:\/\/orcid.org\/0000-0001-8151-6989","authenticated-orcid":false,"given":"Luca","family":"Albergante","sequence":"first","affiliation":[{"name":"Institut Curie, PSL Research University, 75005 Paris, France"},{"name":"INSERM U900, 75248 Paris, France"},{"name":"CBIO-Centre for Computational Biology, Mines ParisTech, PSL Research University, 75006 Paris, France"},{"name":"Sensyne Health, Oxford OX4 4GE, UK"}],"role":[{"role":"author","vocabulary":"crossref"}]},{"ORCID":"https:\/\/orcid.org\/0000-0003-1474-1734","authenticated-orcid":false,"given":"Evgeny","family":"Mirkes","sequence":"additional","affiliation":[{"name":"Center for Mathematical Modeling, University of Leicester, Leicester LE1 7RH, UK"},{"name":"Lobachevsky University, 603000 Nizhny Novgorod, Russia"}],"role":[{"role":"author","vocabulary":"crossref"}]},{"given":"Jonathan","family":"Bac","sequence":"additional","affiliation":[{"name":"Institut Curie, PSL Research University, 75005 Paris, France"},{"name":"INSERM U900, 75248 Paris, France"},{"name":"CBIO-Centre for Computational Biology, Mines ParisTech, PSL Research University, 75006 Paris, France"},{"name":"Centre de Recherches Interdisciplinaires, Universit\u00e9 de Paris, F-75000 Paris, France"}],"role":[{"role":"author","vocabulary":"crossref"}]},{"given":"Huidong","family":"Chen","sequence":"additional","affiliation":[{"name":"Molecular Pathology Unit & Cancer Center, Massachusetts General Hospital Research Institute and Harvard Medical School, Boston, MA 02114, USA"},{"name":"Broad Institute of MIT and Harvard, Cambridge, MA 02142, USA"}],"role":[{"role":"author","vocabulary":"crossref"}]},{"given":"Alexis","family":"Martin","sequence":"additional","affiliation":[{"name":"Institut Curie, PSL Research University, 75005 Paris, France"},{"name":"INSERM U900, 75248 Paris, France"},{"name":"CBIO-Centre for Computational Biology, Mines ParisTech, PSL Research University, 75006 Paris, France"},{"name":"ECE Paris, F-75015 Paris, France"}],"role":[{"role":"author","vocabulary":"crossref"}]},{"ORCID":"https:\/\/orcid.org\/0000-0003-4621-586X","authenticated-orcid":false,"given":"Louis","family":"Faure","sequence":"additional","affiliation":[{"name":"Institut Curie, PSL Research University, 75005 Paris, France"},{"name":"INSERM U900, 75248 Paris, France"},{"name":"CBIO-Centre for Computational Biology, Mines ParisTech, PSL Research University, 75006 Paris, France"},{"name":"Center for Brain Research, Medical University of Vienna, 22180 Vienna, Austria"}],"role":[{"role":"author","vocabulary":"crossref"}]},{"ORCID":"https:\/\/orcid.org\/0000-0003-2724-2002","authenticated-orcid":false,"given":"Emmanuel","family":"Barillot","sequence":"additional","affiliation":[{"name":"Institut Curie, PSL Research University, 75005 Paris, France"},{"name":"INSERM U900, 75248 Paris, France"},{"name":"CBIO-Centre for Computational Biology, Mines ParisTech, PSL Research University, 75006 Paris, France"}],"role":[{"role":"author","vocabulary":"crossref"}]},{"given":"Luca","family":"Pinello","sequence":"additional","affiliation":[{"name":"Molecular Pathology Unit & Cancer Center, Massachusetts General Hospital Research Institute and Harvard Medical School, Boston, MA 02114, USA"},{"name":"Broad Institute of MIT and Harvard, Cambridge, MA 02142, USA"}],"role":[{"role":"author","vocabulary":"crossref"}]},{"ORCID":"https:\/\/orcid.org\/0000-0001-6224-1430","authenticated-orcid":false,"given":"Alexander","family":"Gorban","sequence":"additional","affiliation":[{"name":"Center for Mathematical Modeling, University of Leicester, Leicester LE1 7RH, UK"},{"name":"Lobachevsky University, 603000 Nizhny Novgorod, Russia"}],"role":[{"role":"author","vocabulary":"crossref"}]},{"ORCID":"https:\/\/orcid.org\/0000-0002-9517-7284","authenticated-orcid":false,"given":"Andrei","family":"Zinovyev","sequence":"additional","affiliation":[{"name":"Institut Curie, PSL Research University, 75005 Paris, France"},{"name":"INSERM U900, 75248 Paris, France"},{"name":"CBIO-Centre for Computational Biology, Mines ParisTech, PSL Research University, 75006 Paris, France"}],"role":[{"role":"author","vocabulary":"crossref"}]}],"member":"1968","published-online":{"date-parts":[[2020,3,4]]},"reference":[{"key":"ref_1","unstructured":"Roux, B.L., and Rouanet, H.
